A new computational method for the detection of horizontal gene transfer events

چکیده
In recent years, the increase in the amounts of available genomic data has made it easier to appreciate the extent by which organisms increase their genetic diversity through horizontally transferred genetic material. Such transfers have the potential to give rise to extremely dynamic genomes where a significant proportion of their coding DNA has been contributed by external sources. Because of the impact of these horizontal transfers on the ecological and pathogenic character of the recipient organisms, methods are continuously sought that are able to computationally determine which of the genes of a given genome are products of transfer events. In this paper, we introduce and discuss a novel computational method for identifying horizontal transfers that relies on a gene's nucleotide composition and obviates the need for knowledge of codon boundaries. In addition to being applicable to individual genes, the method can be easily extended to the case of clusters of horizontally transferred genes. With the help of an extensive and carefully designed set of experiments on 123 archaeal and bacterial genomes, we demonstrate that the new method exhibits significant improvement in sensitivity when compared to previously published approaches. In fact, it achieves an average relative improvement across genomes of between 11 and 41% compared to the Codon Adaptation Index method in distinguishing native from foreign genes. Our method's horizontal gene transfer predictions for 123 microbial genomes are available online at http://cbcsrv.watson.ibm.com/HGT/.

New Efficient Algorithm for Detection of Horizontal Gene Transfer Events
This article addresses the problem of detection of horizontal gene transfers (HGT) in evolutionary data. We describe a new method allowing to predict the ways of possible HGT events which may have occurred during the evolution of a group of considered organisms. The proposed method proceeds by establishing differences between topologies of species and gene phylogenetic trees. Then, it uses a le...
متن کاملDetecting Horizontal Gene Transfer between Closely Related Taxa
Horizontal gene transfer (HGT), the transfer of genetic material between organisms, is crucial for genetic innovation and the evolution of genome architecture. Existing HGT detection algorithms rely on a strong phylogenetic signal distinguishing the transferred sequence from ancestral (vertically derived) genes in its recipient genome. Detecting HGT between closely related species or strains is...
متن کاملIntegrating Sequence and Topology for Efficient and Accurate Detection of Horizontal Gene Transfer
One phylogeny-based approach to horizontal gene transfer (HGT) detection entails comparing the topology of a gene tree to that of the species tree, and using their differences to locate HGT events. Another approach is based on augmenting a species tree into a phylogenetic network to improve the fitness of the evolution of the gene sequence data under an optimization criterion, such as maximum p...
متن کاملA New Method for Eye Detection in Color Images
The problem of eye detection in face images is very important for a large number of applications ranging from face recognition to gaze tracking. In this paper we propose a new algorithm for eyes detection. First, the face region is extracted from the image by skin-color information. Second, horizontal projection in image is used to approximate region of the eye be obtained . At last, the eye ce...
